I have so many doubts about JEE.
First please clear me what is paper 1 and paper 2. Some say only B.arch aspirants take that. Some say without writing paper 2 you can get seat only in NIT's not in IIT's.
Next if I get good scores in paper 2 i.e, I'm eligible to study in IIT's but not so in paper 2 then can I give up architecture and chose engineering.

See, basically, the 'Paper 2' you are talking about is written by Architecture aspirants. That paper needs a special level of knowledge like drawing, and is partly Aptitude based.
So, if you write Paper 2, you will get a seat in B.Des / B.Arch, but not a B.Tech / B.E seat. And if you write Paper 2 in JEE-Mains, you will be alloted a seat in NITs for Architecture only.
To enter IITs (for a B.Arch seat), you will have to give the Architecture Aptitude Test (AAT) , that is usually held a few weeks after JEE- Advanced.

If I write both the papers and got the cut off in paper 1 but not in paper 2, then can I opt for B.E?

Even if you cross the cutoff for Paper 2, you won't get a seat for B.Tech /B.E. What I mean is that, Paper 2 doesn't matter for B.E, as far as JEE Mains is considered.
