How do this happen?

How can the Classical explaination of Organic Reactions fit with experimental data if the molecules are strictly governed by the rules of Quantum Mechanics? How does regulation authorities give permission of making drugs with Classical Chemistry when we know the classical and quantum behaviour of sub atomic particles vary a lot.
